Being "under the yoke" was a euphemism that you were subservient to, the slaves of, the people making you do it. And stripping them of their arms, armor and cloths indicated that they were not worthy of carrying or owning them. And when they were given back some cloths for the walk back home it also indicated that they were beholden to the victors (more humiliation). (Completely aside the equipment, weapons and armor also goes into the victors inventory)
As a Spartan mother was reputed to say to her son as she handed him his shield when he went of to war "With it or on it." If he came home alive without his shield (his heaviest and most awkward piece of equipment) it means he tossed it away so he could run away faster. Dishonor in a time when honor was the most important thing a man could possess.

You don't get because you live in an automobile society. So I'll try to make some sense of it for you.
There are basically two ways to attach animals to a cart or implement to power. First you have to understand that animals don't "pull" anything. They push into their harness and that translates the animal's power to whatever needs to be moved.
Because on bovines there is no appreciable rise from the top of the shoulders to the top of the head their muscle structure is very linear. Also when you have a team you try to have them the same height so that they balance their power our and one animal is not doing more work than the other. A yoke is put on top of the shoulders (thus the animal is underneath it) and is connected with a minimum of additional parts. Usually just the "bows". Also the attachment point for the pole is basically very high on top of the animal,
On an equine collar performs the same function as a yoke but the weight of the equipment is carried under the horses neck not above. When a horse is harnessed by a breast strap type harness all the weight is below the animals' shoulders. Other harness animals (dogs, goats, etc) generally use a breast strap sp again they are carrying a weight below their shoulder.
When humans are yoked, while the weight is actually spread across the shoulders even when it is below the shoulders (ala buckets of milk).
So the short answer is, when something is yoked, the yoke is on top.
And if you still don't understand I recommend you go to a farm that is using animal power and yoke the oxen and harness the horses.
