Other thoughts, if I had such a problem, I'd first switch to viewing the text in 'Outline', which would show if the first line has been promoted to a heading. Easy to knock back to Body Text (click on >>), but it wouldn't explain why it was happening.
And in the Page Layout menu, click Align and make sure Align to Margin is checked.

Try fiddling with the paragraph indents on the menu bar (see picture).
